Because the others crossed the line after him. All riders in a group get the same time but are then ranked according to finishing position. So at the moment with only a few stages done the time differences aren't great so apart from Nibali who gained time on stage 2 the next group of riders who have the same overall time have their finishing positions added up and whoever has the lowest total gets second position, etc.
